I know that repairing permissions is a necessary maintenance procedure. I do it at least twice a week.
I alternate between Disk Utility and the utility MacHelpMate, whose icon bears pmfines�s name.
Every time I run Disc Utility, it tells me that it has repaired many permissions, and they are always the same. Four samples follow, and I think every example that follows them (maybe another dozen) contains the name �Java�. What is going on?

Firstly, permissions repair is really not needed 2x weekly or even weekly unless you do a lot of experimentation with new software and OS upgrades. I think once every 2 weeks is prudent although it can not hurt.
Secondly, all apps wind up doing the process the same as it is outlined by Apple (and I assume UNIX) to be done a certain way so the mechanism in "my app" is same as in DU or Disk Warrior for the most part.
Apple has posted a list of erroneous errors of files that will always bring up wrong permissions and can be ignored and I think Java may be part of that group, depending on OS version but if you have done the proper steps and you get results as you did, I would not worry too much about them.

Lastly, keep in mind that every apps and file may not be covered as to what is proper permission, especially 3rd party apps. Problems one may see when permissions are wrong for a file or folder can be the related task won't run or ylelds some error but in order to repair it, there must be some reference to what it should be in the first place.
Disk Utility has gotten much more robust and useful with later revs of the OS and current version can really do much more to fix problems - besides permissions.
